A-League teams don't need to pay anything to any domestic club unless they were of a professional contract (this is me going off memory so you should fact check me) and then the A-League club only needs to pay the domestic club $3,000 compensation.
If these players are going to be playing in the youth system for the A-League club then it sounds like the state federation has fucked up by not putting restrictions on the number of players that can move from one club to another. In SA you are not meant to be able to take an entire team from another club...
